The three-peat seeking Blue Eagles raised their total to 262 points halfway through the meet.
Reigning MVP Jessie Lacuna won his second gold, topping the men's 100-meter butterfly with a time of 56.29 seconds.
La Salle is in far second with 142 points, while University of the Philippines is third at 90.
Other Day Two gold medalists for the Eagles were Axel Ngui in the 400-m freestyle (4:07.66), Gerard Reyes in the 100-m backstroke (2:11.84) and the 4x400-m freestyle relay team (3:39.89).
The Archers' lone gold came from Alfonso Bautista in the 50-meter breaststroke (29.71).
Hannah Dato, the women's MVP, topped the 400-m freestyle (4:40.87) and the 100-m butterfly (1:04.63) to hike her gold medal total to three and Arianna Herranz ruled the 100-meter backstroke to help collect Ateneo a two-day total of 210 points.
The Lady Maroons have 189 points in second spot.
UP's Joy Rodgers emerged victorious in the 50-m breaststroke (33.95) while the 4x400-meter freestyle (4:19.36) also won the gold.
