The San Miguel big man hurt his knee just 21 seconds into the team's game against Ryukyu Golden Kings when he collided with import Jack Cooley.
Fajardo never returned to the game, which the Beermen lost, 96-68.
He was later pronounced out for the rest of the tournament where San Miguel ended up with a 0-2 slate.
