The Pacers scored their fifth win in the last 10 games and 37th victory against 36 losses.
Jefferson had 14 points and seven rebounds when he sprained his left ankle after a rebound play.
He is expected to be out for only a few days, according to coach Nate McMillan.
The Sixers, coming off a big win over the Chicago Bulls, suffered their third loss in the last four games.
Robert Covington scored 15 and Richaun Holmes had 11 points and 12 rebounds for Philadelphia, which has a 27-46 win-loss record.
