DeMar DeRozan scored 38 points on 14 of 32 shooting as the Raptors scored their second straight win and fourth in the last five games.
Cory Joseph had 14 points off the bench as Toronto improved its win-loss record to 49-31.
The Raptors led 42-24 but allowed the Heat to get back in the game and tie it at 82.
Kyle Lowry went 5 for 14 and wound up with 12 points for the Raptors.
Serge Ibaka had 11 points and nine rebounds, while Jonas Valanciunas also fell just short of a double-double with nine points and 10 rebounds.
The Heat, coming off a win over the Charlotte Hornets, suffered third fourth loss in the last four games.
James Johnson had 22 points and 10 rebounds, while Goran Dragic scored 18 for Miami.
Hassan Whiteside had 12 points and 10 rebounds for the Heat, who suffered their 41st loss in 79 games.
