Brunei could only score three points in the first period, the lone basket hit by Tristan Jared Lai Yung Chee, the youngest player at 14.
The Filipinos secured a berth in the Fiba Asia Under-16 Championship following its win over Thailand on Friday.
Victor Berjay scored 17 points and pulled down 12 rebounds, JG Gomez de Liano also had a double-double of 14 and 14, while six other Filipinos finished in double figures.
Will Gozum scored 16, Sian Dave Ildefonso had 11, while Kris Harvey Pagsanjan, Samjosef Belangel and Rhayyan Amsali had 10 points each.
Earlier, Indonesia clobbered Thailand, 71-53, for its second win.
